The Encounter Lakes and Franklin Island waterways have been closed for swimming and recreational use by the City of Victor Harbor.
The closure comes as a result of the weekend storm event and damage to SA Water infrastructure, which may have caused contamination of the lakes.
The council is currently performing necessary flushing processes and will conduct further testing as soon as practicable.
If the water quality is within the safe threshold, the lakes will be re-opened.
Several roads that were closed due to the severe weather and heavy rainfall have now been reopened.
Matthew Flinders Drive, Hope Street and Swains Road Crossing had been closed because of dangerous conditions.
The council has advised that there is still debris and water over the road in many locations across the Fleurieu Peninsula.
It has warned drivers to take care, remain vigilant and not to enter floodwaters.
